Mystery Dungeon Blue Bosses

Coming along with the new type of Pokemon gaming, this game has bosses instead of gyms or trainers. You have to fight these bosses throughout the storyline.

Skarmory

Skarmory is the easiest boss in the game by far. he has not very much health and weak attacks. Fire or water types will so heavy damage, but grass on the other hand is very weak on steel. This isn't really that much of a boss though, you are forced to fight him to continue on with the story.

Team Meanies

Team Meanies, consisting of Gengar, Medicham and Ekans, are reasonable tough. They aren't legendary like most of the bosses you battle, but they are a storyline battle and you cant continue on in the game unless you defeat them. I would take Gengar out as quickly as possible as he is the strongest and does the most damage. Ekans can deliver a hefty amount of damage as well but all in all they aren't that hard if you are at the right level.

Zapdos

Zapdos is one of the first legendary Pokemon you battle in the game. He is located at the 13th floor + 3 floors to the peak of Mt. Thunder. He is pretty strong. If your team consists only of water type you may be screwed. But if you make them strong enough and use heavy attacks you might have a chance. A rock type would be the best in this situation, but considering it is the starting of the game you may not have one so you'll have to compromise. You can not recruit him just yet. If you want him to join your team, you will have to wait till' near the end of the game.

Moltres

Moltres, the second of the legendary bird trio sites atop the 13th floor + 3 floors to the peak of Mt.Blaze. A water type would be very helpful, or a rock type. if you have a grass starter, this battle may be very tough. He will not join your party until you come back after you have beaten the main storyline.

Articuno

The last of the bird trio is Arcticuno. He resides on the 15th floor + 5 floors to the peak of Frosty Forest. The best type for this battle would be an electric or a grass. But be careful as ice is also super effective on grass. Again, he won't join your party yet, you have to come back after you have beaten the main storyline.

3 Mankeys

The three Mankeys are not a legendary or really much of a boss. They are just there for you to defeat to continue on with the story. They aren't very difficult. Being a Fighting type, a Flying type is very strong as well as a Psychic type.

Groudon

Groudon is a very powerful boss. He is located on the 25th floor + 3 floors to the peek of Magma Cavern. Being a ground type, his main weakness is water. If you have one of those this battle will be probably one sided. Grass also works but watch out as he may have a fire type move witch is super effective on grass. He will not join you along with any other boss at this stage of the game, you have to have beaten the story to have bosses join your team.

Rayquaza

Rayquaza is the hardest boss in the game. He awaits your battle at the 34th floor + 9 floors to the peak of the Sky Tower. The best type for this battle is defiantly an ice type. A dragon will also be very effective, but you probably don't have one. He is very powerful, and to ensure the battle runs smooth, you Pokemon should be averaging a level of about 40/45.
